Some people think that they did not exist before they were born. If you believe in reincarnation, then you believe that you did exist before you were born. But all things real,whether energy, matter or souls have a start or a beginning as well as an end. Before then and after then they do not exist anymore. Science has an answer to that in the form of its quantum theory that claims energy and its corresponding matter can suddenly appear and disappear without a known cause. For my simplistic way of looking at things, that is good enough for me. Things pop into existence, they evolve and grow with the help of things that already exist, and at one time in their evolution they cease to exist to make space for new things.
That all our universe at one time fit into the size of an atom is for me not so unbelievable. After all, size is relative. If an atom was the size of a 100m diameter sphere, then it would be mostly empty space and its nucleus would be a grain of sand in the middle and its electrons would be a thin air filling the sphere. If our universe was the size of a 100m diameter sphere, then each of its 400 billion galaxies could be represented by a grain of sand with one grain in each cubic centimeter of that sphere. The numbers and sizes seem to accommodate our observed reality very nicely.

Odd to me that would be evidence that our universe came from within a being greater than this universe? How can you explain the increase of matter contained within the universes as we normally perceive it? Its mass is far beyond the size of a single atom.
